Custodial or not: who holds your money
This is the split most comparison posts skip, and it matters more than a fee difference of half a percent.
Custodial means the processor receives your customer’s payment into their own account, holds it, and later settles to you. BitPay works this way: it takes the crypto, converts it to fiat, and sends a bank transfer the next business day. You get clean fiat and never touch a coin, which some merchants want. The cost is that your money sits with a third party between the sale and the payout, and you settle on their schedule, in the currencies and countries they support.
Non-custodial means the money lands somewhere you control without the processor holding a balance you have to withdraw. BTCPay Server is the purest version: your own node, your own keys, no middleman. Coinbase Commerce moved to a non-custodial onchain model in its 2023 rebuild, so funds arrive in a contract you control rather than a Coinbase wallet.
MutoPay is non-custodial too, with one practical difference worth being precise about. For a swap or bridge, the funds move from the decentralized exchange straight to the wallet address you set. MutoPay never pools balances and there is no withdrawal step: the stablecoin is in your wallet the moment the payment completes. NOWPayments markets itself as non-custodial, but a payment passes through a deposit address NOWPayments controls before it reaches you. That is a real distinction if custody is the reason you are choosing crypto in the first place.
The fee that is not the fee
Read the NOWPayments row again: 0.5% same-coin, 1% on conversion. That gap is the whole game.
The point of accepting crypto is usually that customers pay in whatever they hold, and you receive one predictable asset, normally a stablecoin. That is a conversion. On NOWPayments, the conversion case is 1%, and it is also the common case. The 0.5% only applies when a customer happens to pay the exact coin you want to keep.
